My client's website is having issues with file paths added using the File Browser. On this page: http://www.flagstaff.ab.ca/county-services/recreation-and-culture/94-recreation-and-culture/332-bus, a PDF has been uploaded and linked to this text 'Community Bus Contract'. The link looks correct in the editor, but when viewed on the website, it is changed to 'http://www.flagstaff.ab.ca/county-services/recreation-and-culture/94-recreation-and-culture/images/new_bus_contract_copy.pdf'. URLs are set to 'Relative', so I am not sure why this is happening. JCE is up to date.

This is little unusual. I am unable to reproduce this on the demo site - https://demo.joomlacontenteditor.net - and it looks like, in the article you linked to, that only the pdf link is affected, when all links and images to local content should have a / prepended to the url by the System - SEF plugin.
Can you reproduce this in other articles with different file links, or is it limited to pdf files?

Hello,
The issue does not affect links to menu items or articles in this article or any other. The link works if I write it into the URL path, but using the File Browser continues to fail. I have tried renaming the file, but this has had no effect.
Any ideas?

So this is any file link created with the File Browser, not just pdf files?

It looks like it is only affecting PDF links. I created a new article with a text link to an image and it worked correctly.

I suspect then that something else on your site is interfering with the URL.
JCE inserts all URLs as relative values, and it is the job of the Joomla System - SEF plugin to resolve these to the correct value when SEF is activated on the site, usually by prepending a leading slash to the URL, eg: src="images/fruit.jpg" becomes src="/images/fruit.jpg"
Nothing in this routine excludes pdf files, which on your site appear not to be receiving this leading slash, or it is being removed by a process later on.
